During the conversation between Ford and Charlotte at Ford's office, we can see a little toy archer robot along with other artifacts on Ford's desk, then, before the conversation ends, the robot simply disappears from the desk.
After Dolores digs up a wooden diagram of the maze, the Man in Black throws it off into the woods in anger. When he comes back, it (and the box it was in) is on the ground right where Dolores dug it up.
When Dolores and The Man in Black are fighting,a bloodstain on Dolores' shirt (her left chest) appears and reappears.
At several points human guards tell robots to "put down your weapon" or "get on the ground." There is no logical reason for this with robots that are routinely "killed" and rebuilt. It's standard shootout dialogue that makes no sense in this context. The guards would shoot first, ask questions after the rebuild.
In the last conversation between Dr. Ford and Bernard, when Ford says "Goodbye", it is shown that he hands over the Maze with his left hand. In the next closeup frame, he is holding the maze with his right hand.
