When Castle and the flight attendants are attempting to obtain fingerprints from their suspect, the liquid in the cup that he throws away changes from clear, like water or vodka, to a deeper purple-ish color, like red wine.
When Castle and Beckett are on WiFi call, in the beginning, from Beckett's POV, Alexis says "just a little turbulence". It then cuts to the plane and we see the male speaking flight attendant, from the back, walk past Castle and Alexis. Then just before the call drops, from Beckett's POV, Castle and Alexis shake and we see the male flight attendant walk past again. Because it is two different POVs, we get the common mistake of seeing the same person passing twice.
Castle is able to determine that the 13M wristwatch is a fake due to the actual watch supposedly being a self-wind, and the fake having a stem and crown. A self wind analog watch contains a weighted wheel which moves as does the users wrist, and this winds the watch. (A quartz movement watch contains a battery.) However, both types of watch have a stem and crown to set the hands. Therefore, the stem on the watch would not indicate its authenticity or not.
Beckett mentions how the wire transfer is just under the $10,000 reporting limit - that federal law only applies to cash transactions, not wire transfers.
The map at end shows City Airport. About 20 miles away from the actual location of Heathrow airport.
The phone they use for taking the fingerprint of the air Marshal is an iPhone 5 with which fingerprint scanning is not available.
Multiple problems.
The configuration of the plane is actually a 777 or 767 and definitely not a 747.
The restroom scene - there is an alternative way to open the restroom door. Castle or the flight crew would not bother having to crash the door.
Luggage compartment - Its in the wrong place and they don't have racks like that.
The crew rest area on a 747 is not located in that area.

The captain tells Castle that she has been instructed to lock herself in the cockpit and continue to Heathrow, yet she is not in the cockpit, she is discussing the situation with the flight attendants and then him when he walks up.
