When Will exits the pylon, its key is missing. In the next shot, the key has returned.
Holly asks Will what the god of the pit looks like. But she attacked it herself to protect Will in the episode Elsewhen (1974) and was close enough to it to sustain an injury to her wrist.
When Will states that he's never seen the pylon before, Enik states that neither has he, and he's been residing in this valley a lot longer than the Marshalls. However, when they first met Enik, he had been secluded inside a cave in a hidden corner of the jungle, where he'd been residing ever since he arrived in the valley, attempting to use the power of the valley's crystals to try and return to his own time. The Marshalls then brought him to the Lost City, which Enik hadn't even been aware of, so it's unlikely that he had known the whereabouts of the various pylons.
