Federal PAT planes do not have windows other than in the cockpit.
When the prisoner on the plane asks to use the toilet the guard says hold it and that they will be landing in 20 minutes, but in reality guards are not allowed to tell any prisoner the time frame of any transport especially when it is a federal prisoner transport.

When Newman is being transported to the hospital, the medic calls ahead and reports that his patient has sustained "Multiple gunshot wounds". It's totally clear that as a result of Royce's struggle with Sheridan, Royce could only manage to shoot Newman once. That doesn't make Multiple Gun Shot wounds.
There are only a few incidences where all of the marshals were wearing body armor. Obviously, neither Gerard, Royce or Newman were wearing body armor. This is actually mandatory among U.S. marshals to wear body armor at all times.

When Gerard and Newman commandeer the Cadillac to chase Chen, a shot of the street clearly shows a downtown Chicago street and street signs. The stoplights are also painted green. When the shot changes to Biggs' and Cooper's car, the street lights are painted yellow, just as they would be in New York.
When Sheridan jumps off of the Loreli building which is supposed to be in Queens, NY he winds up on top of a Metro North commuter train which only operates in the boroughs of The Bronx & Manhattan. The Queens location of the Loreli Bldg is confirmed when Newman's body is delivered to Elmhurst Hospital which is in Queens, NY.
When Samuel Gerard is pointing to places on the map of Illinois he is pointing nowhere near Golconda or Metropolis. Also when he points to the Alexander County line he actually points to the border of Williamson and Johnson Counties. Alexander County is 45 miles from Williamson County.
When Gerard finds Sheridan on the roof of the retirement home in Queens, NY, a pallet clearly marked with the word "Chicago" is visible.

When Royce is handed, and brandishes, his Glock after the magazine has been swapped for an empty one he is apparently unaware the weapon is empty. The Glock is constructed from polymers with very few metal parts, as such it is very noticeable from the change in weight when the ammunition has been removed as it reduces the weight of the weapon by around one third.
Even if he had only just obtained the Glock, he would surely have noticed the tampering the moment it was returned to him and would have then replaced the magazine with a full one, or not attempted to discharge the firearm.
When Deputy Henry calls Deputy Gerard from Chicago, he reports Marie purchased a ticket to NYC. Gerard instructs Henry to get on the plane with her and that agents will meet him at JFK. Henry never told Gerard which airport.

There are numerous errors regarding to Gerard exchanging clips in the Glock 40s he and Royce used. For one thing, Gerard forgot to take out the already chambered bullet (since the gun was recently fired) from Royce Glock, and because the clip Gerard put into Royce's Glock was empty, Royce (who has handled guns before) would've noticed the difference in weight.
At around 36:50 Royce predicts Roberts is headed north. At around 42:10 when they learn that Roberts is heading south, Royce erroneously claims that his initial guess was correct.
