- Two childhood best friends, Dawson and Joey, go through different stages of adolescence together. Their friendship is later tested when they both start a relationship with different people.
- Kong falls from the twin towers and he appears to be alive. However, his heart is failing, so it's replaced with an artificial one. All is well until he senses that there's a female Kong somewhere out there and escapes wreaking havoc.
- Pacey's new boss, Alex, proposes more professionalism in the workplace. Audrey suspects something is going on between Pacey and Alex, leaving the future of their relationship unknown, while Pacey struggles with the growing attraction he feels for Alex. But when Alex shows up at Pacey's apartment and propositions him, Pacey learns that she is just a tease. Meanwhile, Dawson runs into Amy Lloyd, and they end up having sex at her apartment, where they talk about movies. She gives him an old Woody Allen movie and tells him that it's a gift. Dawson finds a movie she directed as a student and wants to see it, but she adamantly refuses. Also, Joey and Jack focus on studies, and while she has problems concentrating at the library, he has to catch up an entire semester and goes back to the fraternity house asking for help, but they refuse. Luckily, Eric shows up at Grams' house with the needed notes to help.
- Dawson goes back to Capeside to inform his parents of his decision to drop out of USC and stay in Boston. Mitch reprehends him and tells him he belongs in California, but Dawson's decision is made. Meanwhile, Jack is accepted on the Sigma Epsilon fraternity house and has doubts if he should go because they want him because he would be filling a quota of being a gay member. Joey finds Pacey working at the restaurant and goes pay him a visit on the boat where they have a nice conversation about their current lives. Pacey, bored of just peeling potatoes at the restaurant, has to put up with one waitress, named Karen Torres, and her bad mood in which he later finds out because he got the kitchen job she wanted. Also, Jen and Charlie try to go through 12 hours without sex so they can learn more about each other.
- Joey aces Professor Hetson's final exam and ends the semester with a C+, and Joey is finally relived that her ordeal with Hetson is over. However, she decides she wants him as her advisor after she chooses English as her major. Eddie proposes they go backpacking through Europe before going their separate ways to college. Reluctant at first to jump so suddenly on such an intense trip, Joey decides to go, only to find a goodbye note from Eddie, this time for good saying that she deserves someone better than him. Elsewhere, David finally breaks up with Jack, who ponders if he was only with David to prove to himself that he could hold a steady relationship. Meanwhile, Pacey continues dating Sadia and selling stocks. But things change drastically, first when Sadia leaves him by returning to her fiancée. Then the biotech stocks that he and Dawson were investing in go bankrupt. Pacey then asks Rinaldi to borrow some money, but the cold-hearted Rinaldi refuses. Frustrated and angry, Pacey finally snaps and punches Rinaldi in the face, who instantly fires Pacey.
- Dawson goes back to Capeside to celebrate Christmas and brings Natasha and Todd with him where Dawson can't get past the fact that he saw Natasha and Max together, and Todd's drunkenness bothers Gail. Joey also arrives back in Capeside with Audrey, where Eddie later arrives with a Christmas tree to celebrate. There Eddie meets and has an argument with Joey's father, Mike Potter, who worries that Eddie might not be good for Joey since he's now unemployed and doesn't go to college. Pacey also comes back to spend time with his brother Doug who does not like the expensive gifts and constant, lavish spending Pacey is doing after making a lot of money at his stock trading job. The gang, as well as Jen and Grams, gather to have Christmas dinner at the Leery household which goes disastrously wrong where a drunken Todd makes an embarrassing thanks, but not as embarrassing as Audrey's, whose drinking problem has gone so out of control that she lashes out on everyone, and wrecks Pacey's new car.
- Summer is upon the gang and so they move on with their lives to follow their own plans. Joey, back at Capeside, returns to her job as a waitress at the Yacht Club; Pacey gets a new job there as a security guard and runs into Danny Brecher whom has left his wife; Dawson and Audrey are on their way to L.A.; and Jack and Jen to Costa Rica. But a few things change everybody's plans when their flights are delayed. Bessie tells Joey they got an answer from the scholarship Joey thought of applying in France (which Bessie secretly sent in without Joey's knowledge). Also Grams decides to go to Las Vegas with Clifton. Jack meets Eric at the airport, who was just coming back from his hometown where he tried coming out to his parents. Jen tells Jack to go help Eric, as she'll go help herself by going to meet her parents.
- Professor Heston orders Joey to baby-sit for Harley to make sure she does her homework. But Joey ends up serving as relationship counselor when she finds Harley's boyfriend, Patrick, hiding in the house and he starts to drool over Joey. Meanwhile, Dawson pays a visit to his past when he's asked to speak on Mr. Gold's class at Capeside High about how it is to be working in L.A. Dawson has a student, named George, show him his movie in which he realizes that he's moved on from the teenager he once was. Pacey also returns to Capeside when his father is admitted to the hospital after suffering a heart attack where Pacey has an argument with Doug about the way Pacey's been treating the family by shutting them out, and resents the new lifestyle Pacey has.
- With the end of the semester, Joey and Audrey pack their things and move out of their dorm room. Professor Wilder also says goodbye to Joey before he tells her that he has decided to leave Worthington to try writing novels again. In Capeside, while Audrey hangs out with Dawson, Joey decides to visit her dad in prison, only to find out he was released on parole four months ago. Meanwhile, Dawson receives a phone call from their agent saying that some big producer in Hollywood wants to make something out of their film. But Dawson doesn't know how to break the news to Oliver, whom he has barely spoken since their trip to New York. Alex is still ruling the Civilization like the devil-in-person and fires a waitress. Fed up with Alex, Pacey takes the opportunity of a meeting with investment executives to protest her employment tactics, which pushes her over the edge. Also, Jen and Jack decide to take an adventurous vacation in Costa Rica, but Grams tells Jen that her parents have invited her to spend summer at their new beach house.
- With Dawson still staying in Capeside, Joey tries to get his mind off his father in which they end up going to Professor Wilder's book party where Dawson has an emotional twist which makes him storm out of the party. Meanwhile, Jen sees Charlie with another girl and makes a scene out of it, but turns out it was his sister. Embarrassed, she decides to make up for it and bring him a fruit basket, and catches him kissing another girl. Tobey makes a surprise visit for Jack, who gives more attention to his fraternity brothers and he ends up breaking Tobey's heart. Also, Pacey still tries to establish a good working environment with Karen and learns that his boss, Danny, is cheating on his wife by meeting a mystery woman aboard his boat.
- Dan presents the Ravens opening show for the new basketball season, but after the choreographed cheerleaders the boys come rolling in with a public fight between Lucas and Nathan over Haley; then a major flashback... Brooke and Peyton audition would be-cheerleaders; the obvious winner is arrogant, slutty Rachel, who Brooke accidentally indicates when telling Lucas to date another girl. While Dans team plans his mayoral election campaign, Deb deliberately walks in dressed sluttier then a drunk whore. Captain Nathan puts Lucas on the bench for back-talk. Brooke wants to field Haley instead of Rachel. Coach grudgingly introduces Dan and smiling, to everyone's surprise, his late-hour mayoral opponent: Karen Roe! When Dan announces the team, Lucas calling Nathan 'just like' his dad starts their fight, and Brooke attacks Rachel. Coach is livid at the brothers- and makes Lucas co-captain. Rachel sits naked in Lucas's car, and Brooke chews both of them, to his surprise admitting she only wanted to be desired exclusively by proclaiming non-exclusiveness.
- It's party time in Tree Hill. A masquerade ball at Tric provides the perfect opportunity for Haley to win back Nathan's heart, and for Brooke to seduce Lucas. Punk-pop sensation "Fall Out Boy" performs amidst the costume madness, while Peyton tries to come to terms with the new mother in her life. Meanwhile, Dan gives Deb an ultimatum, but soon finds she's a much more worthy opponent than he thought.
- After the prom, Anna sleeps over at Peyton's- Felix sneers she's getting a worse reputation then his, while Peyton has a hard time with lesbianism-innuendos, even though Brooke says that appeals to boys, but ends up making a stand at school. Brooke finds Nathan slept on Lucas's floor; when he goes home, Haley tells him she respects his sacrifice and wants him to go to Highflyers, but won't do the one thing he asks, stop seeing Chris, so he walks out again and warns Chris in ominous terms and grip. Brooke blames Felix for her broken windshield and rages at him; he finds out it was Mouth, who also tells Lucas, but pays anyway; in the end he convinces her of his love. Dan takes the reins back at the dealership and offers Keith to stay on. Karen orders Lucas to take the medical test, or no basketball anyway- Nathan confesses he told her. Chris gets a chance to make a tour, asks Haley along and kisses her again. After Deb confesses her infidelity with him to Karen, Jules gets a call from Keith he loves her, and reports it to Dan
- Deb's cool younger brother, race pilot Cooper 'Coop' Lee, visits his favorite nephew Nathan and invites him and Lucas to Lowe's Motor Speedway (now Charlotte Motor Speedway), where the boys and his kid brother Jarret get a crash course from competitor Ray Green's daughter Daytona 'Toni' in not crashing for a taste of the race. Dan informs college about Andy's improper relationship with Karen- he must choose and gives his notice. Mouth fakes being drunk so Brooke can 'drive him home'; Erica is a real client, and hits on with him, kissing. Dan finds Deb wasted in the garden. At the day of the (private) race, competitive athlete Nathan's pride is hurt, so he tries to break the track speed record but crashes with bad long injury; the doctors tell Deb her blood is too 'rich' in pills to donate; Toni thinks Nathan was suicidal. Coach tells Peyton Jenny is safe in a small Florida town.
- Although Nathan and Haley are already married, Tim insists on throwing Nathan a post-wedding bachelor party, while Brooke throws Haley a bachelorette party. Meanwhile, Lucas tries to decide whether he should visit Dan in the hospital. Karen decides to go back to school and Nathan gets a job working for Keith at Dan's dealership.
- Another terrible Ravens game; coach blames everything on total lack of team spirit. Keith is back, admitting to Lucas his fiancé Jules was not what he hoped, and just no match for Karen. Brooke must take the couch at Nathans place, but gets invited for Rogue Vogue, a fashion talent show in New York. Nathan fears Dan was right to suggest Haleys sudden lack of birth control is all too convenient. Coach punishes the boys by transferring them from the glorious stadium to a dump which they must first clean up; Nathan walks out, but after talking to Lucas and Dan about his chances for a scholarship etc. returns. Keith laughs at Dan's promise to prove he's the arsonist, but tells Karen he had intended to kill his brother but was beaten to it by Deb and helped her flee. Lucas shows Nathan the tactical advantages of studying the flaws in the old court. Karen warns Lucas to be careful with Brooke in every respect. Brooke finds out gratefully her design work was entered by- Rachel! Karen kisses Keith, but he is arrested for the murder attempt on Dan before her eyes...
- After Lucas and Keith learn that Dan had a heart attack and is still in the hospital, they decide it is best for them to return to Tree Hill. When Deb learns about Haley and Nathan's marriage, she grows hostile. Meanwhile, angry that Lucas left Tree Hill without saying goodbye, Peyton and Brooke try to mend their friendship.
- Brooke plans her presidential campaign with Felix; her opponent is confident, never-defeated Erica Marsh, who lives for the job. Dan asks Lucas to move in with him while offering Keith to pay for a grand wedding with Jules. Nathan discovers lovers e-mail to Chris from Haley on their computer, believes her most are from Taylor and they decide the stirring sister must leave. Jake is back for good, moves in with Peyton and asks coach for a good word at school. Erika plays the campaign dirty, so Brooke decides to pull all the stops and asks Lucas to write her a killer speech- he suggest a J.F. Kennedy address. At the club Tric, Chris Keller is back, as artist opening act; he also dares Nathan about Haleys love, and once the main act 'the Wreckers' has asked him along on their tour invites Haley to join them- she tells Nathan she wants to, solely as a unique career opportunity, and is told to choose: the tour or him, and yet she goes. Karen fails to stop Lucas moving to Dan or at least find out why: he will pay for Lucas' medication, as he was not tested negative but showed her Keiths results.
- Lucas and Brooke's relationship becomes more intimate when they travel to New York for an overnight stay with Haley.

Coach encourages Nathan to go to Highflyers, as he has grown in character enough, but Dan claims his ma Deb will collapse again if he leaves after her return. Karens club TRIC fills for Jimmy Eat World. Lucas and Brooke visit New York for an overnight stay with Haley; Chris says they never had sex, but she refuses to give up her musical life. Jake tells Peyton to forget him as his quest for Jenny looks desperate.
- Brooke, Peyton, Haley and Anna have a slumber party at Haley's apartment where secrets and lies are revealed. Meanwhile, when Lucas and Nathan go on a road trip to a Bobcats game, Nathan reveals he is being tested for the genetic defect that caused Dan's heart attack and suggests Lucas do the same. After an awkward encounter with Keith and Jules, Karen and Andy share an intimate night together.
- Coach tells the students of Tree Hill High to make a video recording for the traditional time capsule they expect to be open in 50 years. When Mouth tells it's sometimes opened early, Anna convinces him to help erase hers- they can't resist watching some other. Lucas moves in with Dan; Andy helps Karen to fight Dan in court, but she fails to remain rational. Nathan continues his self-destruction, believing Haley will never return, quits his job at Dans garage and gets Lucas and him arrested; they fight over Dan and Keith so Lucas tells his true motivation, and Dan understands when Nathan tells when he bails them out. Peyton and Jake go on their first date. Brook starts to really think about what she can do as president. When Jules tells Dan she'll tell Keith the truth, he says he may just keep off anyway. Jake and Peyton are becoming comfortable with intimacy.
- Nathan is recovering and back home, but won't tell Lucas what drove him. Brooke pieced together a shredded invoice Lucas sneaked home, so she learns about his investigation for Dans car dealership scam, and Andy makes sense of it but feels Lucas should stop taking risks. Nathan was relieved to hear his hospital bills are all paid, when Dan bursts in; he refuses to move back home even during revalidation, but keeps annulment forms. The kids planned a benefit film night for Nathan's medical bills, and go on just for the fun; to their surprise he appreciates an accidental films switch showing car accidents. After talking to Peyton he wants to forgive his ma for fleeing into pills, as she begs in a letter, but understands his insurance wasn't paid, so he sees Dan who confirms he paid, the rent too, and ends up believing he could be on the road to becoming a bitter bastard like him if he makes the wrong choices; he even asks Lucas to back off his investigation and decides to return home; Haley got her annulment petition offered by Dan too. Andy shows Lucas the profits went largely in a college fund for him; he moves back to Karen when Nathan returns.
- It's the weekend of the Classic in Charlotte for the Ravens and their cheerleaders. Haley and Peyton go on a road trip with Brooke to New York for the Rogue Vogue fashion show before hopping on a plane to Charlotte in time for the secret sparkle classic cheer competition. A schedule change in New York though means Brooke has a big decision to make. Rachel does everything she can to mess with Brooke and Coach Durham interferes with chaperones Karen and Keith's weekend.

Feeling isolated and alone, Peyton finds comfort from an unlikely source, while Brooke begins dating again, but discovers that her new boyfriend is not all that he seems to be. Mouth receives an unexpected proposal, and an old acquaintance of Dan's, Daunte, shows a sudden interest in Nathan.

Linsday, Lucas's girlfriend is worried after meeting Brooke and Peyton.
- Dan finds out he is second in line to receive a heart...and the Reverend is first. Peyton gives Mia the details of her next tour. Lucas tells Peyton he hates her.
- Brooke has to deal with giving up her baby Angie. Haley's career takes a turn for the better and Peyton is visited by somebody from her past. Meanwhile, Dan awaits a new heart as Lucas makes a decision on who he wants to be with. Elsewhere Mouth makes the decision to move to Omaha when Millicent agrees to go with him.
- Lindsey returns to Tree Hill for Jamie's fifth birthday party, giving Lucas hope for their relationship. Brooke and Peyton prepare for life with a new baby. Meanwhile, Dan tries to insinuate himself back into the lives of his family, ultimately divulging a grave secret to Nathan and Haley.

An incompatible date in a promotion tour for his book forces Lucas to tell Lindsay he's about to marry Peyton.
- Nathan and Haley must parent Jamie in the face of a school bully, while Lucas and Peyton adjust to life as a live-in couple. Brooke finds being a role model not as easy as she expected, and Marvin gets his old job back. Marvin is surprised to find out that his new intern is someone from his past.
- Julian's dad is fired as studio boss, his projects therefore in doubt. Director Reese Dixon worries about saving pay and perks, masterly. Dan's heart finally arrives, but is lost in a doggish accident. Jamie demands the truth about Keith, but stays loyal. Sam sees Jack commit shoplifting and takes both loot and blame. Julian learns the truth and must decide whether to leave Tree Hill and Brooke. Haley may return as teacher if she publicly withdraws her support for Sam's article. She leaves to join Peyton's label as Mia's producer.

Meanwhile Jamie has a dinner guest which surprises nanny granny: grandpa Dan. Parenting memories first bring the exes together, then open up bitter wounds, how both are guilty of Keith's death. After Peyton's near-miscarriage, Lucas wants to save her, but she's determined to have their baby at any cost.
- Julian offers Brooke tickets to move to L.A. with him and Sam. However, she keeps doubting and whining that she can't uproot Sam, although she's willing. Even Chase warns her not to waste such an opportunity. When Jamie asks about Keith, Nathan and Lucas take him to his auto-shop. Jack braves suspension to make all Haley's class walk out of Brumkin's boring English class. Even a college dorm PJ party can't console love-sick Mouth.
- Nathan is offered a two year pro contract, but in Europe. He agonizes whether he should take it, as Bobby suggests, or stick to his NBA dream, as Haley advices. Jamie not only does well at his first school dance, he is the one who counsels 'babsitter' Skills to date his teacher there. While Peyton grumbles bedridden, Lucas repairs the Comet as a surprise, while both reminisce. Chase must convince Mia his affair with Brooke was and could only happen before them. Haley enjoys working with Nick Lackey, who wants her to produce music.
- Renee presses charges and has Haley arrested and thrown in Jail. Clay and Quinn grow close much to Nathan's distaste. Elsewhere, after a false start Julian and Alex begin to work on her script.
- Julian gives Alex another chance and they continue to work on her script which he believes is very good but Brooke is not happy. Brooke reconnects with Chase to make Julian jealous and it works. Mouth gets to tell the truth on air about the allegations against Nathan much to his station manager's horror. Milicent begins to take weight loss tablets after Alex tells her she is a plus-size model. Elsewhere, Haley offers to pay off Renee unknown to her that Rachel and Dan have got to her first.

Victoria arrives unannounced and takes a liking to new TRIC bar manager Grubbs. Meanwhile, Brooke tells Julian that it is doubtful that she will ever be able to get pregnant and he promises to get different opinions and they will work it out. Elsewhere, Millicent's increased drug taking alarms Mouth and her model like tendencies and demands disgust Brooke. It prompts Victoria to call the police when she sees Millicent driving drunk. Millicent calls Brooke from jail but Brooke tells her she cannot help her.

Meanwhile, Lydia takes ill from her cancer and is hospitalized and reaches out to the daughter Taylor but it is Quinn who manages to get her to come before she dies. Elsewhere, Clay tells Katie he won't be representing her but it doesn't put off Katie and she finds out that he was married to Sara so she transforms herself to look like her. Lauren and Mouth nearly get it together only for Skills to come back to Tree Hill.

Katie invades Clay's personal space convinced that she is his dead wife Sara. Clay plays along until he manages to have her committed. Mia breaks up with Chase by text and then comes back to Tree Hill to manage a heart-broken Grubbs after Miranda leaves. Julian shows his film to a delighted Brooke as he anxiously awaits confirmation on whether his indie film will be bought by a film festival.
- As the gang returns from Utah, Brooke and Julian are engaged, Haley learns that she is pregnant, Nathan must leave for training camp, and Clay and Quinn are assaulted and shot by Katie.
- Nathan goes back to college and opts to take a harder class but he doesn't get a very welcome reception from his college professor and so with Jamie's help they figure out a way for Nathan to do better at college. Haley and Mia book Erin as warm-up act to Kid Cudi at Tric with both Mia and Alex acting as competing bar staff. Elsewhere, Quinn looks up Dan Scott and enlists his help to kill Katie Ryan but he manages to talk her out of it but she may regret her decision as Katie heads back to Tree Hill. Julian finds a list belonging to Brooke of things she's always wanted to do but never got around to so he sets about making them all come through so that she gets her lost inspiration back.
